Scar and the Elrics are kinda opposites ideologically. The Elrics are idealists (like most children are) who are slowly learning to be realists, while Scar is very much a pessimist. Like the boys were wrong with Nina to ideally think she could enjoy what was left of her life, but Scar's actions weren't right either. He basically considered her a waste of a life at that point and took the choice away from her. Neither answer is necessarily "right". And you get a similar thing with the whole "kill all state alchemists" thing. What Scar is doing is giving into the cycle of hatred, and Winry unconsciously chose to end it. Scar was also being a hypocrite, threatening to attack her if she tried to kill him, because he actually did kill her parents, meanwhile he's killing some people who had nothing to do with what happened to his people. They just hold a label he's chosen to be ok to hate and hurt. Winry would be more in the right to kill him than he is to kill Ed. What Scar is doing is pure hate, he's just using a warped idea of "justice" to justify doing what he wants emotionally.
