I've come to appreciate 3 more now but overall without getting into the ending of 3, I still prefer 2. Not a fan of how they develop a certain storyline this season and we're expected to just accept it. Season 2 gave us Mahone on the chase, and I prefer Mahone on the chase than drugged out Mahone in a third world prison. I may be biased since Mahone is my favorite character outside of the main duo of Michael and Lincoln

As for the stuff that isnt prison break related like consipiracies, you say they are not neccessary but they are, they are here to make sense of the plot and advance it through the seasons, otherwise we would haave new prison break every season for no reason. Also i dont want to spoil the plot of the next season but i think i can say its different from season 2 and i hope you'll like it because it contains some of things you like about the show. Also, yes they are showing us Lincoln has a thing for the girl and as for her, well they showed us she is atleast thinking about it.
