Logan most definitely is a bad guy. He went after a woman he knew was in a serious relationship, he went after a company to sell it for parts just for fun and he didn't hesitate to do something illegal to go after Mike. And yes we could argue that's stuff our people have done as well, but he just doesn't care about anything but himself and Rachel, Mike, Harvey, Jessica, Donna, Louis and the others at least care about the people in their lives. Logan is just a selfish, arrogant jackass. But to your point: of course Rachel made the mistake here bc she was the one in the serious relationship. I think she never had an opportunity to fully close the door on that Logan chapter and so she was confused about her feelings. But now she knows and is fully committed to Mike. Let's just hope for her it's not too late for that epiphany.
