I think that reaction Alexis had was completely understandable. Castle is the most important person in her life and she just watched him almost die when he jumped in to save Beckett. She knows very well that Castle will do anything to protect Beckett, including risking his own life, so I understand that she is scared and wants him out of the precinct.

I do understand your questions about Beckett seemingly getting back to work so soon but I will say this season will explore the trauma she has because of the shooting and her mom. There will be fun episodes but what Castle is doing as far as investigating the case on his own will come up in episodes throughout the season and all of this will lead to the ultimate season 4 finale. The writer called season 4 a season of secrets that explodes for Castle and Beckett. And when Castle and Beckett were on the swings she was basically telling Castle she needs time but to wait for her. Gates likes to be called Sir because women are underestimated in their line of work so she prefers Sir to command the same respect.
