The second AI merges with the person it goes into, and contains the memories and conconsciousness of all the previous commanders. Clark couldn't really keep it, it needed to be removed as the nightblood being pumped into her was the only thing stopping the flame from killing her.

Clark didn't create her,it was Lexa's consciousness inside The Flame, just like Bekka, who is technically The First Commander. They are in the city of light because Clarke brought the flame there. The flame is basically the same technology, but improved, as Ali's chips.
