When is it ever mentioned that Envy is genderless though? He certainly doesn't say it himself, and no one else talks about it. Tbf the creator could've said something about it but I'm not aware of it. Simply being a shapeshifter doesn't automatically remove your gender, especially when you have a set form you like to present yourself in.
Also I'm not an expert on japanese but it feels like you're making boku out to be way more neutral than it is. Can it be used by both? Absolutely, but it IS masculine. Girls who use it are often considered tomboys from what I understand.

Envy is genderless, it's just that when translating and creating subtitles, they needed a pronoun to refer to them because the personal pronoun "boku" they use is technically genderless and can be used by both males and females, though it's more commonly used by males. The whole "gender neutral pronoun" thing with they/them wasn't really that big back in the early 2000s so I assume that's why the subtitles and dub opted for "him".

Envy is widely referred to as he/him (could also be considered they/them), his design is just androgynous. As a kid I was always surprised when people thought he was a girl, I had to accept it's cause of the long hair and the croptop lol

Yes, the anime sort of glosses over the exact mechanics of each alchemists powers, but you're correct in your assumption that Roy's gloves are linked to his flame alchemy. His ignition gloves are a special material that create sparks when he snaps, and if IRC, he simply transmutes the hydrogen and oxygen in the air to create explosions.
