The difference between Al being able to move without his head and the Slicer brothers being able to move was the placement of the blood seal. Al's is on his back, so it was part of the body and gave him control of the body. When Ed chopped off the head of the armor, that blood seal was on the inside of the helmet, so he assumed that Slicer could only control the body if the helmet was attached. He wasn't expecting a second blood seal/second soul to be able to control the body since he only ever heard the first brother speak. That second blood seal gave control of the body to the second brother.
