That cult found her in the slums and used her as a figurehead for their religion and worship based on the actual "Lady Ymir". Those military soldiers that raided the area will be introduced in the anime later. Just remember their punishment consists of injecting you with Titan serum. Lots of hints and clues throughout this one. That conversation with Ymir and Bertholdt in the forest and Ymir's flashback for example answers one of the biggest mysteries.
